Aleksandar Kolorov's own goal had given Watford the lead early into the second half but the Hornets failed to hold out for maximum points.
Yaya Toure's spectacular volley late on began the comeback for City, before the Argentine forward wrapped things up with six minutes to go.
The home side started brightly with Almen Abdi and Odion Ighalo both having respectable chances in the opening ten minutes.
City were struggling to get a grip of the game in the early stages with their midfield failing to create chances for Aguero - who looked quiet throughout.
 
Watford's Allan Nyom appealed for a penalty on the stroke of half-time but claims were waved away by Martin Atkinson who subsequently booked the defender for simulation. 
After the break Ben Watson forced Joe Hart into an early save while Fernandinho missed a free header at the other end.
Watford finally broke the deadlock on 55 minutes as Watson's corner in towards the near post came off Kolarov's head, leaving Hart no chance.
Manuel Pellegrini's side continued to look for an equaliser with Aguero coming close but his header was cleared off the line.
 
City continued to put Watford under pressure. This time Kevin De Bruyne's fierce drive was tipped over the bar by Heurelho Gomes.
And that pressure finally came off as Toure scored a beautiful volley at the near post from Kolarov's cross.
Aguero then came up with the goods in the final moments as his perfectly-timed leap saw him head past Gomes to leave Watford fans stunned.
City's win sees them close the gap on Leicester to just a point with Arsenal still three points out in front at the top of the table.
