Wanyama was given his marching orders when he got a second yellow card for a late challenge on Vadis Odjidja-Ofoe.
And Alex Tettey popped up with a winner to add to Ronald Koeman's woes.
Southampton dominated large periods of the match and had the better chances.
But Wanyama's reckless challenge cost them dear and Tettey settled matters in the 76th minute when he placed his effort into the top corner of the net.
Saints huffed and puffed as they searched for a late equaliser, but to no avail.
Norwich climb to 14th in the table after back-to-back wins, while Saints will be nervously looking over their shoulders.
