After a quiet opening, the Saints took the lead thanks to a stunning strike by Cuco Martina.
Per Mertesacker headed away a cross but from 30 yards out, the right back struck a shot with the outside of his left foot past the helpless Petr Cech.
The Gunners responded to the setback but were always vulnerable to the pace of Sadio Mane and Shane Long.
Long had a golden opportunity to double the lead but lifted the ball over Cech.
