The Frenchman had come into the side to replace Michael Carrick, but the England international was called into action before half-time as Schneiderlin was forced off, while Paddy McNair, only playing due to injuries Marcos Rojo and Phil Jones, had to be replaced after the break by Guillermo Varela.
Schneiderlin attempted to run off an leg injury but it was quickly clear he wasn't able to continue and he was replaced five minutes before the break.
Varela came on to make his debut, having been signed by David Moyes but failing to make an impact on the first team since.
Schneiderlin on the other hand, since arriving over the summer from Southampton for £24million, has been competing for first-team football with fellow signing Bastien Schweinsteiger and Michael Carrick, but despite making 12 league appearances, the Frenchman knows it has taken him a few months to grow into the team
"I had a period of integration into a new side and a new environment, so it was only a matter of time to adapt," Schneiderlin said in the matchday programme before the West Ham clash.
"Now I’ve done that, I feel good. Even if I am a little hard on myself, I know I can do better, so there is more to come from me.
"It happens to every player who signs for a big club, sometimes you need time to adapt and it was the same for me. I will be better and keep improving as the weeks go on.
"All I can say is [the fans] can expect more from me in the next weeks and months. I'm hoping I will show it's my job to get the ball and pass it around, make tackles and have a high-energy playing style. So it's good for me to hear this about the fans.
"At Manchester United, we have to play well every week. I have to play well in every game and I know that."
Now United will need to wait for a scan to see how long they will be without the midfielder, while McNair's injury leaves manager Louis van Gaal with even fewer options in defence.
